Have you changed any of the solder jumpers on JPAD3? See the 0 ohm resistors at A/B: https://www.waveshare.com/w/upload/1/13/2-CH_CAN_FD_HAT_Manual-3.png I cannot see, how any of the chip selects of SPI1 is routed to the mcp2517fd....
