Hardware is 2012 Macbook Ivybridge.
Error occurs on kernels from 7bc5a2bad0b8 (which enabled Thunderbolt on
Apple hardware) onwards.

These messages can be safely ignored.

The firmware does not assign any resources to the 05:05 and 05:06
bridges (all resources are assigned to :03, :04). The kernel's pci
resource allocation heuristic tries to reserve some memory/io
resources for every hotplug capable bridge that it finds during boot.
Here the parent bridge's resource windows are already exhausted so
this fails. This is not a problem here since thunderbolt hotplug will
only be done on the :03, :04 bridges. 7bc5a2bad0b8 prevents the
thunderbolt controller from powering off during boot, which is why
these messages appear after that commit.
