Wow, your completely right. Thanks a lot!
Now I see they must have been somehow staged, then changed and only
changes are not staged... That explains everything.

I don't know how I staged them now, and I guess you can't help me
answer this question, what is important is that they are in fact
staged.

Maybe that's a problem with IDE or I did it somehow accidentally...
Anyway, that seems explained now, not bug.
