SATA mysteries without a protocol analyzer (and just average even
then).

That's a reasonable way to normally do it.

You'll have to create a diff of the two .config files and start
guessing which ones matter.

Hrm...maybe it would be better to disable AHCI and try legacy mode?
Suboptimal but might help differentiate between AHCI issues and HW issues.
This is not especially useful IMHO - but keep it in mind.

How does one disable AHCI mode? The choice in the BIOS is between IDE/Legacy or AHCI. There appears to be no difference when either choice is made in the BIOS. Is there a kernel boot option I can put in grub?

I don't think it's happy, it keeps on bitching in the logs. This being a dvd/cd on this controller (ata3) I thought it might help if I can use the boot option "all_generic_ide" but that doesn't appear to help either. I've seen posts on the web about "all_generic_ide1", etc., do I need to specify "all_generic_ide3" because it's on ata3? I would love to find a listing of all the possible boot arguments you can through at the kernel in grub, cause they do come in handy and the explanations and possibilities are often hard to find if not impossible.
